Because snake can't lose. Think of how ripped off youd feel if the game ended with you getting your ass handed to you in some crappy office.

But Snake deafeats Fox in the orginal too, kid. Anyway, maybe it's because Fox had to have his medicine, but didn't feel the need until at the end of the battle against Snake. When facing REX maybe he was more prepared and had injected medicine beforehand. Snake actually caught him by surprise when he was threatening Otacon. And if you where a cyborg, would you care about boosting up before go putting a katana to a foureyed scientist's throat?

The only problem with that is that Fox just slaughtered a squad of Genomes prior to his fight with Snake. He was rather juiced up at the time, I would think.
