What is it? Now I know, you will say, "C'mon now, the song "Snake Eater" is titled same as the game". But here me out.
In just about all cases (including MGS1 and 2) the theme song of the game (and/or movie) is played during the ending credits. Recall MGS1, "The Best Is Yet To Come" is in the ending credits. Same with MGS2 where "Can't Say Goodbye To Yesterday" is in the ending credits.
Well, "Snake Eater" is not played in ending credits of MGS3, "Way To Fall" is. To me that creates a bit of a delema. The title points to one but the placement points to the other.

I think on the cd sound track its just called Snake Eater and Way to fall is another one, but I could be wrong I'll have to borrow the cd off my mate again and check.

I know the names, in fact I mentioned them in my post. I was asking which one of the two is considered the theme song.

Sorry, Just read your post wrong.
I do agree you have a point about the theme song, Its just Snake Eaters a lot more prominant as its the same title as the Game, so its hard to tell.

I think Snake Eater is the one, since it's also played three times during the game.
And just a on a sidenote: did you know that on the official European original soundtrack Way to Fall isn't even included?
