OK, I thought more about the ending of MGS3 and there's something I don't understand.
After Volgin used the nuke and the Soviets wanted US to prove their innocents they decided to have Snake kill The Boss. OK. So why the hell did she have him go through all the Cobras to get to her? Yes, he had other objectives to accomplish, but primerily he had to assasinate the Boss. What if he lost to one of the Cobras? What if he didn't make it far enough to fight her? Then he would not be able to kill her and HER mission would not be complete. Her mission was to die at Snake's hands.
Seems too reliant on chance for a set up that border lined a nuclear war on a global scale.
One could make the argument that she wanted to test him fully to complete his training and be worthy of the Boss title. But still, like she always said, priority is to the mission.

Part of that mission was for Snake to kill the Cobras as well, me thinks. I mean, killing only the Boss and letting al the other traitors live wouldnt really prove the US's innocence. They had to get rid of EVERYONE.

I'm not questioning Snake's orders. But what if Snake died in a fight with the Cobras? That would be a failed mission for The Boss.

Well, there was also a backup plan Im assuming. I mean, Ocelot was working for the US all along, so they could've thought of another way to kill The Boos using him. I dunno. >.<

The Cobras were ready to die. If they knew Snake was loosing, maybe they would make it easy for him. And, you know how The Boss says to Volgin that Snake has yet to find an emotion to carry in battle? By facing the Cobras, he experiences all the emotions and can then choose one of his own. The Fear, The Pain, The End, The Sorrow. And by experiencing all of these emotions, he is perhaps unknowingly preparing himself for the face off with The Boss, or The Joy if you will.

I'll chime in on this one.
The Boss had to be convincing enough to Volgin so that she could get close enough to get her hands on the Philosopher's Legacy. If she didn't make the Cobras fight Snake, she wouldn't have had the full trust of Volgin. She would seem that she's holding back on the guy, or pulling punches, and that would raise Volgin's suspicions that perhaps when she defected she kept some loyalties.
