I think that The Boss is the secret character behind it all, I really do!
OK, let's look at the facts:
* Volgin gives the Legacy film to The Boss who then gives it to Snake/Big Boss. EVA steals it. Then we find out from Ocelot that the film was fake. Who switched it? Could've been Ocelot, but The Boss was in the best position to do so since she was in poession of it.
* When Ocelot kills the DIA guy at the end of MPO he says it's to accomplish the vision that "she" had. Who else could he be talking about!
* The Mystery Person had to be a big time player... that fits her very well. Not to mention connects her to Ocelot.
There are two issues I have with my own theory though:
* How can she be alive when Snake put a bullet in her head?
* And if they had the real legacy film, why were they talking about half of it missing and trying to get the rest? Why did only half the money went to US? Why did the Patriots HAD to go to get the second half when they technically should already have it?
Any thoughts/ideas?

I think, or am pretty sure, Ocelot gave half the money to the Sovjets. I don't know why though.
And I don't think The Boss survived MGS3. That would be too much. I already think Sokolov was a bit wierd.
And I have this view of things.... I don't actually believe The Boss to be this Mystery Man. Because during MGS3, she explains to Big Boss what a soldier is, and since she is a soldier, she probably would live as she learns. And her vision of what a soldier is, is a person who follows orders. I don't think she's the type to give them. And she was ready to give her life for the mission. She was a true Patriot, as Eva said.
But I can't forget though that she did say she wanted to make the world whole again. And she told Snake that the earth has no boundaries, which Ocelot mentions to the DCI before he kills him.

It is farfetched for it to be her, but there is nobody else. Creating a brand new character in the last game as someone who has pulled the strings during the whole 50 year saga is a bit uncalled for, don't you think?
