I think MGS3 is my favorite Metal Gear, honestly. It had a lot of depth, and it wasn't as far fetched as MGS2.
However, my complaint will likely get me beaten up...ha.
I think the biggest fault in the game is Naked Snake himself being identical in appearence to Solid Snake, right down to the voice actor. Me being a perfectionist, this just irks me. None of the other clones sound anything like Big Boss, so why would Solid Snake? The only possible reasoning could be the fact that they both smoke, but this is unlikely.
And I think I made this point awhile back, but none of the clones look alike, and Solidus was the only one to vaguely resemble Big Boss. So again, it doesn't seem to make sense to have Naked Snake look exactly like Solid Snake.
In my opinion, and this is just my opinion, Hideo did this somewhat out of fear. America did not take well to Raiden, and it would have been risky to again make a Metal Gear without Snake. So having David Hayter do the voice acting and make the character basically Solid Snake with a different story was the 'safe' thing. Now, if the three Snakes were to all look alike, yes this would make sense. But otherwise...not really.
Also, I thought David Hayter's performance was a little weaker than in previous titles. It was still good, but not exceptional.
This is just my opinion, so please don't burn my house down.

This is just my opinion, so please don't burn my house down. *finishes spraying fuel all over your house* Oh too late. I never really cared about that though, it is just a video game after all.

All Snakes have actually looked the exact same. Solidus and Solid used the same character model. I MGS for Playstation, it's explained why Liquid and Solid has their differences. They grew up under different circumstances and thus developed different skin tones and accents.
About the voice of Big Boss. If you listen closely, there's pretty big difference between the two (Big Boss and Snake). Someone hearing them both talk for the first time wouldn't notice, of course, but since I figure you have played MGS2, you should hear the difference, no?
BB talks more slow, he has a deeper voice. His speech doesn't flow as much as Snake's, meaning Snake has an easier time expressing himself. There are many small details like this I think Hayter made to add character to Big Boss in MGS3.
But hey, don't get me wrong. I know what you're saying. They sound pretty much the same of you compare Snake to Liquid.

Rather uncalled for.
And I think the confusion part is that while all 3 brothers are clones of Big Boss, only Solid Snake is identical in terms of appearance and voice.

I see what you're talking about I always thought the same. The way they did the cloning Solidus should be the most like Big Boss. I thought it would have been cool to see a darker personality from Big Boss to tie in a bit more with his other sons.
