The only thing is that there is a contradiction with what Kojima is doing with MGS4. I can see the whole gun in the mouth thing furing MGS1, but not after. Snake got a new perspective on life, a fresh start.
Now, the only thing I can think of is that he doesn't want to die slowly from his body's deterioration. Maybe he just wants a quick death. That would make sense.
Though I agree with you that it seems like a foreshadow, the ending of MGS1 contradicts it.

What I find funny is Snake saying in the trailer that he needs to erase his genes and all that crap from this world, and thats why (I think) he wants to kill himself... but even if he dies they can still retrieve his DNA. He needs to make his body disappear from Earth completely in order to accomplish what he wants.
