I just thought I'd talk about the baddies in Snake Eater here.
The Pain He reminds me of The Khezu from Monster Hunter (if you've played MH you know exactly what I'm talking about), seeing as you fight him in a cave (same as The Khezu) and both use the same elements to attack their enemies and protect themselves (except The Pain uses hornets and The Khezu uses electricity)
The Fear He's almost like the Predator's retarded cousin (hell yes, stealth camouflage!), but uses a crossbow similar to the one Martha uses (in the Tunnels books)
The End I can't say much besides the fact that he's almost like Sniper Wolf. Outside of that however, I can't relate him to other video game characters
The Fury Those who have played Syphon Filter will probably have fond memories of Anton Girdeaux and Red Jack. He uses flamethrowers, just as they do.
The Sorrow How can I not know who he is associated with? Psycho Mantis, obviously!
The Boss I won't talk about her much. Again, if you know Syphon Filter, she reminds you of Lian Xing. They both have a liking to close quarters combat
Volgin You don't need to play many video games to know who he resembles. For one, he's exactly like Palpatine from Start Wars, and for another, he's just like Victor Von Doom (Fantastic Four), since they all share electrical powers
This is all I can think of. Feel free to share your opinions!

They really don't remind me of anyone to be honest... I liked the MGS3 bosses. Not as much as MGS1, but more than MGS2 and MGS4. MGS2 was the worst in my opinion. The Fortune fight was a waste of time. Fatman was just idiotic (good gameplay concept though with the bomb dispossal). Vamp was the only quality fight.
